When I shut down my engines and then re-start them there is smoke coming out of them and a small red ball behind engine. this happens every time I start the engines.

Don't know about the fire, but the smoke is pretty usual, even more nasty when in cold weather. Check with mechanics about the fire!!

this will happen most of the time when you auto start the engines, try if manualy starting helps

I had the same problem AFTER flying the DVA DC-6 - I disabled the fire effects - see below.
This will change the little "wisp" of smoke produced
by a piston engine start into a real propliner start -
smokey! It also features engine exhaust flames.
Limitations: Since the smoke doesn't look good in the air,
the smoke lasts about 3 minutes. Since the exhaust flame
doesn't stop when the engines stop, it lasts about 10 minutes,
enough for takeoff and initial climb. There is only one exhaust
flame per engine, since any more would require a custom file for
each aircraft (and require you to copy a new version and restart
FS2002 for each aircraft!).
Installation:
1. Rename the fx_engstrt.fx file in your FS2002 EFFECTS folder
to fx_engstrt.fx.orig.
2. Copy the included fx_engstrt.fx file into your FS2002
EFFECTS folder.
3. Start or restart FS2002, and start some engines (Spot
view is best).

Are you starting up right after you shut down, because if you are then the engines don't have time to cool off and you're igniting already lit engines, thus rising the temperature and starting a fire. Let the engines cool before you start them up again.

You can's start up with engines cold, unless you get a file at avsim.com .. I've used it, and do not recommend it, it messes with some panels and with the outer view that looks like when in Replay mode
What you can do is to save your flights with engines off, and when you select those flights automatically you'll start up cold and dark.

What I did for a Cold/Dark panel on startup. I wanted my Delta 772 to be my default flight.
I selected KDEN as my default airport
The plane parked at C40
I turned off my avionics
I turned off the master battery switch
I have the fuel flow switches to off
I saved the flight
In the FS9\flights\other folder I renamed the Fltsim.flt file to Fltsimoriginal.flt
I copied the saved flight described above to the FS9\flights\other folder and renamed it Fltsim.flt
My FS starts up w/the Boeing 772 at KDEN's C40 with a cold/dark.
