On a performance aspect, the lower the resolution, the better the frames. You do want to run FS at your monitor's native resolution though.

How can you find out at this stage of the game what the native res for your pc?. Is there a way you can go into systems and find out the best res for programs like this

To find the native res, go to your desktop, and right click it. Go to Properties.
Once the dialog box opens, go to the Configuration tab. There's a slider that indicates what resolution your monitor is running on Windows.
The resolution you see there *should* be the same as in FS.

I would like to point out that the general "the lower the res, the higher the frames" statement isn't *always* true. With some cards, such as mine (GeForce 8800GT), you'll get the best performance at the card's native resolution. An example would be when I was running Crysis as well as FS9 at 1024x768 and my desktop resolution is at 1280x1024. Just for kicks, I upped the resolution in both to see my performance and I was surprised to find that there was a slight INCREASE in performance. So yeah, depending on the card, your native res might actually be the better one, even if it's a higher one.

To add to what Shravan said, you will also get better performance at higher resolution with the latest drivers. They're optimized for best performance with the cards running in their native resolution. If I run FSX at 1024x768 I actually lose FPS over my normal 1280x1024.
The days when running 800x600 was a guarantee of higher FPS are over.
